I love when people say that, because SD is a much much better team as a whole and while there are question marks about their coaching staff I don't think it will be a problem.

I have that feeling too, although it's on the premise that not very many preseason #1s have won it all in the three sports(hockey is a crapshoot anyway :p ) Hell, not very many #1 seeds have won titles. This year's superbowl champions are coming from the NFC East, from the only team that doesn't belong in an Eastern division haha.

Yeah, except San Diego is getting a new head coach in Norv Turner (:D). Typically, new coaches don't do well, with Sean Payton being the exception. San Diego has the most talented offense (though one could argue the Colts do as well) but have failed to live up to that in the postseason. I see no reason why the Patriots won't win the Super Bowl, if for no other reason than they handle pressure well.

Moss is going to mess up chemistry like Dillon did? This is a team that prides itself on making sure things like that don't happen.

SD has more talent, that is without question. However I don't trust Norv Turner as a HC and bringing in an entirely new coaching staff is going to change things for the team. It takes time to adjust and that time might be the difference between playing in San Diego or in Foxboro in December.
